Kinetico Softener 60 Won't regenerate on its own

I own a Kinetico Softener 60 SN 01432171. I have checked that all lines are clear and I have suction from the small line on the tank. It will regenerate fine but I must do it manually. This started after I had to remove the lines below the by-pass and move the tanks to put in a new floor. Please help.
